Did you look under the key-locked panel on the right side of the bike for the tool kit? The toolkit is stored under this panel (if there is one).
If you have an open vacuum line that might cause your bike to run poorly (or not start?). Also, beside the lines referred to in the other posts there are 2 lines which tuck up under the gas tank along the frame that are open and are suppoed to be there. I don't know what they're for but they're supposed to be there.
